Karma Akabane is one of Nagisa's closest friends and his strongest personal rival within Class 3-E. Karma Akabane is physically stronger, more academically gifted, and more openly aggressive, while Nagisa excels in subtle observation and psychological timing. Their contrasting strengths allow each to recognize qualities in the other that he lacks.

Hiromi Shiota is Nagisa's mother. Her controlling behavior shapes his appearance, his difficulty asserting himself, and even portions of his assassination talent. Nagisa eventually confronts her desire to determine his future, and an assassination-related crisis in which he protects her helps improve their relationship by forcing both to recognize that he must make his own choices.

Nagisa's Father spends much of the series separated from Hiromi Shiota. Koro-sensei later helps Nagisa's parents communicate more constructively, contributing to an improvement in the family relationship before graduation.

Akira Takaoka becomes one of Nagisa's most dangerous enemies. Akira Takaoka initially presents himself as a friendly instructor before revealing an abusive training philosophy and challenging Karasuma's authority. Nagisa functions as the principal student viewpoint of Assassination Classroom. Nagisa's home-life storyline later connects his assassination talent with the pressures that shaped him. After resisting his mother's attempt to force him out of Class 3-E, Nagisa protects her during an attack at the mountain campus. Once Koro-sensei reveals his past and the actual circumstances surrounding the threat to Earth, Nagisa argues that Class 3-E should try to save him instead of simply accepting assassination as inevitable. When scientific research suggests Koro-sensei may not actually explode, the students briefly believe they can avoid killing him. The government's final operation removes that possibility. After Class 3-E reaches Koro-sensei during his last night, Nagisa volunteers to perform the assassination himself. He restrains his emotions long enough to carry out the technique exactly as Koro-sensei taught him, killing his teacher only after Koro-sensei finishes calling attendance.

Years later, Nagisa chooses teaching rather than professional assassination. He works with a difficult class at Gokuraka Private High School and applies many of Koro-sensei's methods—observing individual students, identifying why they act out, and refusing to abandon them—while retaining enough assassination presence to intimidate dangerous delinquents when necessary.

Nagisa begins the series with almost no clear ambition of his own. He is accustomed to other people determining where he goes, how he looks, and what he should become. Class 3-E initially seems like another failure imposed upon him rather than a place he has chosen.
